The reason for this seems to me that the app-install-data-ubuntu package (with the metainformation for the applications) contains two desktop files, one for starting epiphany, and another for opening a new tab with epiphany (with NoDisplay set to True, so it should not be displayed in the software list), but it is still displayed. This is not an exceptional case, software-center should really do something about this, the number of similar reports is getting higher and higher: see just a few: bug #1068444 for nautilus being displayed twice, bug #999204 for krita, etc.
All in all: apps with desktop files with NoDisplay set to True should not show up in the list, and I am updating the bug title with this information.
