Honestly, I haven't tried it with clean elementaryOS installation, I use Xubuntu 16.04 with elementary ppa. In XFCE I haven't met this bug, only in Pantheon. Mainly I have tried only 3 apps - phpStorm, WPS Office and Cisco PacketTracer.
Can you please install phpStorm and try some hotkeys in Russian layout? This time I will install clean elementaryOS and try it it too. Thank you!
