From http://www.freedesktop.org/wiki/Software/xdg-user-dirs under the Settings heading:

    Note: To disable a directory, point it to the homedir. If you delete it it will be recreated on the next login.

For some reason, deleted folders are being automatically pointed to the homedir, which disables them. They are not recreated on the next login as intended.
