This is still a problem in 16.04 as of 2016-04-07. Different configuration to the original report:
Ubuntu Studio 16.04 Beta 2, updated.
Installed ubuntu-desktop task to get Unity desktop.
Same 3x2 workspace configuration, single 1920x1200 monitor, however this time using a Radeon 380X on AMDGPU/radeonsi.
There seems to be no noticeable pattern to this, maybe it has something to do with various indicators? I'm running multiload-indicator, cpufreq indicator, psensors, and hamster-indicator.
Pressing Alt to bring up the HUD, or Super for Dash gets the Unity launcher back to its proper state.
