What version of linux mint are you using? I've tried this today and couldn't reproduce the bug on Linuxmint 12 standard release.

Bug description:
  When changing proxy settings in the network configuration proxy are
  not change for system neither for firefox (using system settings)
  neither for synaptic or update manager.

  Please fix it as obviously many people still have to use proxy...
