It's annoying. I'm also using a VirtualBox VM for work in seamless mode, and the Windows taskbar of course also is hidden behind the gnome panel (or the other way around).
I found a bug description for Fedora (https://bugzilla.redhat.com/show_bug.cgi?id=433739), that tells that this problem occurs when you got a panel between the two screens.
So a workaround would be to have the panel on the side — but that's not very practicable.
Would be great if this bug could be fixed.
