If your libraries are in the wrong place, you get a system linker error rather than the text you got. I have no idea why your system does not work from a script are you sure you installed everything with "make install"?

You can specify the directory Cuneiform uses for data with the environment variable CF_DATADIR. Try pointing that to your data dir in the script.
