I can confirm this. But in my case it doesn't even integrate with messaging-menu. For any new message it shows a bubble but when I click messaging-menu there no empathy new-chat indicator. I have to open it from dash & double click on a contact which is blinking. But then it doesn't show the new message until a second message is send.

This bug needs to:

1. Be notified to <https://wiki.ubuntu.com/Bugs/Upstream/GNOME>.
2. The notification link to be pasted into the "Empathy" project in this report.

Once this has been done, this bug will be ready to be worked on by a developer.

Okay it seems like 3.10 from the Gnome3 ppa behaves a little better.

Maybe we could upgrade empathy? The current version is broken anyways.

This is a ridiculous bug to have in not one but two different versions of Ubuntu. Seriously?

This bug is still present in the latest Trusty Beta. This bug is a pretty big issue when it comes down to user experience.

Well this bug was reported to upstream. But I don't think they will make a patch for 3.8 where latest stable version is 3.12. Why on earth is this even shipped with Ubuntu? It has been broken since 13.04. Pidgin should be default chat-messaging app.

I upgraded to empathy 3.12 via the following PPA and, for now, I don't encounter this bug anymore.
https://launchpad.net/~gnome3-team/+archive/ubuntu/gnome3-staging

I just added the PPA to my system, "sudo apt-get update && sudo apt-get install empathy" and then I removed the PPA because I didn't want to fully upgrade my system to Gnome 3.12.
