I've discovered that the occurrences aren't random (I just wasn't observant enough before), but happen when I lower a window 'below the screen'. In the image the first 3 (top down) screen shots are the same terminal window being lowered down to show the effect and the last one is the terminal stretched out to about 3 times the height of my screen (1280x800) which throws everything else on the panel downwards.
Also I have updated AVN many times since I reported the bug.
Current version according the about menu: Avant Window Navigator 0.4.1-rewrite-bzr820+201101220038
Shiny switcher version is still 4.1
Although my version is much newer the bug appears to have not changed.
