according to "XDG Base Directory Specification" update-manager should store the configs to ~/.config/

$XDG_CONFIG_HOME defines the base directory relative to which user specific configuration files should be stored. If $XDG_CONFIG_HOME is either not set or empty, a default equal to $HOME/.config should be used.

What files do you see that are update-manager-core config files and are not stored in the XDG-compliant config directory? I haven't found anything that update-managar stores in the home directory. (even the cache is stored in an XDG compliant way.)
