This is an issues where a default set of activities are install as .deb packages while the user can install additional activities as xo bundles via activities. sugarlabs. org. Activities installed as .deb should use apt-get to update and activities installed as .xo bundles should go to aslo.
This is a rather well understood problem... with no perfect solution. The best example in ubuntu is how firefox handles addons. Some addons are packaged as .debs and some addons are installed via addons.mozilla.org.
