Bug Description
I'll try and refine the method to reproduce this.
The first ssh-agent based login of the day pops up a password-entry box to unlock the SSH keyring. If this is initiated from a terminal, then the password box is popped up *under* all the other windows, but still seems to get the focus, making the rest of the desktop unresponsive and ensuring that weirdness follows.

Not a bug in Unity.
