FYI, I have this behaviour too, but ONLY when there are no icons on the dock.

What I mean is, if I remove all dock icons, leaving only the icons of running applications, the swap around when I summon gnome-do (by clicking the GNOME Do icon, or WIN+SPACE).

The moment I add even a single shortcut icon to the dock, the odd behaviour stops.
I hope that narrows it down for you.
