The actual error comes from packagekit AFAICS. There are a lot of warnings too (the stuff with "N:" for note). Those are harmless but annoying and I think we should disable them.

it seems to be ignoring all my apt external sources not very nice for a user with 30+ external sources from launchpad etc

The system on purpose disables third party repositories during upgrades, to make the upgrade process manageable.

disable yes I agree ... but it actually corrupted them and stopped them from being re-enabled

do a test and see

The "N: .." warnings have been fixed in bug 631770
