Bug Description
I've noticed a few issues when using GNOME Shell.
You can't change the "Window titlebar font", neither the "Windows theme". This is no problem using the Gnome Tweak Tool.
When using the latest GNOME Shell version nothing in "Window Manager Settings" makes any difference. Maybe there should be Mutter specific settings when Ubuntu Tweak is running in a GNOME Shell session. The "Window titlebar button layout" can be modified by editing the dconf key "/org/gnome/

Could you tell me which distribution are you using now? 11.10 or 12.04?
