windows behaving odd with popups

Bug Description
Windows keep jumping around and even becoming visible on other groups if pop ups are involved.
Reproduce1: Open 2 thunar windows in one group. copy something from thunar1 to thunar2 and a popup appears. Result: thunar1 and thunar2 have switched places.
Reproduce2: Same as 1, but while copying switch to another group. When copying is finished one of the thunar windows will suddenly appear on screen. Clicking it will change view to its original group again.
