inconsistent support of xmodmap

Bug Description

When I installed elementaryOS, I used a .Xmodmap file to reverse the scroll direction a la MacOS, as I have on other LinuxOSes I've tried. The contents of my file are simply this:

pointer = 1 2 3 5 4 6 7 8 9 10 11 12

Some apps, like Geary, don't support it. Midori does in general, but not on the settings window. Consistently supporting it or not would be preferably to only supporting it in some cases.

Well, I have only just begun trying out the OS and have noticed it in
Geary (messages pane does not respect the setting, individual message
view does), Midori (browser yes, settings no), Empathy does not support
it, system settings does not, but Software Center and Terminal do. Does
that help?

In Geary, the message pane (we call it the conversation viewer) is a webKitGTK widget embedded in the app. The other panes are GTK. Does GTK not support xmodmap under the covers?
