Bug Description
I have two screens and one is shorter than the other. This is using the intel X.org driver and xrandr to change the screen state.
When I launch gnome-do on the big screen all is well and it sits in the middle of the screen. When I launch it on the smaller screen it is at the same height from the top of the screen which puts it almost off the screen.

I'm pretty sure I've got this fixed. Need to test with a second head, though :)
