"update" does not remove old projects

Bug Description
If I add a project to my foo.config file and run "cm update foo.config", CM notices it's a new project and adds it as expected. But if I remove a project from my config file and re-run "cm update foo.config", the old project tree is not removed.
The same problem probably plagues renaming, tho I haven't bothered to check.
