Binary package hint: indicator-appmenu
Sometimes the inbox counters for my email accounts don't show up in the indicator-appmenu. A manual Send/Receive sometimes fixes the issue.

I think this is in the wrong place, you meant indicator-messages.
Nonetheless, I have to +1 this, because I am experiencing the same thing. The applet doesn't recognise the Evolution process, there is no little triangle next to "Mail", and the inbox entries are missing, just as if Evolution isn't running, but it is. Closing, restarting sometimes works also, but most of the time doesn't.
