include path warnings are too paranoid

Bug Description
The current include path warnings just warn for any use of /usr/include.
That's not right; we use some files from /usr/include, and others are harmless.
We need a better list of "dangerous" include paths.
Also, some include paths under /opt are known to be dangerous.
