The exported PDF file does not contain all the elements

Bug Description
I have downloaded an SVG file from the internet, and it looks nice in the editor, but when I save it as PDF file, then some parts of it disappear. See the attached SVG and PDF files.
When I save it as PNG file, then it is working fine.
I have attached the sample SVG file and the generated PDF.
I use Inkscape 0.48 on Linux (64 bit AMD processor)

- Inkscape 0.48.2 (cairo 1.10.2, cairo 1.12.2)
- Inkscape 0.48.4 (cairo 1.12.2, 1.12.14 and 1.12.16)
- Inkscape 0.48+devel r12852 (cairo 1.12.16)
- rsvg-convert (librsvg 2.40.0, cairo 1.12.16)
Notes:
- Since similar errors occur when converting the SVG file to PDF using librsvg, this is likely an upstream issue in cairo, not in Inkscape itself.
- With cairo 1.12.x, even more paths appear to be missing in the PDF file (compared to exports using cairo 1.10.2).
