Hey Nadroj,
I just did some testing on a usb stick using my desktop, NTFS actually supports all the characters my ext partitions do so using fileorganizer won't damage your filesystem which is a good start.
The problem is that there will still be characters created that will be unreadable in windows. I actually made dir's unreadable by creating folders with characters windows couldn't handle.
I'll need to look at this a bit more but i'll try and work something out regarding this soon.
