Applet dialogue disappears behind open window

When I open an applet (file-manager for example), it opens a windows with a small arrow at the bottom some distance above the dock. The problem is that if there is an open window from some other app whose bottom portion falls between the pop-up dialogue for the applet, as soon as you move your mouse to pick an option off the applet dialogue, it will pass over the open window from the other app giving that the focus, and the applet pop-up dialogue disappears behind the open window - you cannot use the applet dialogue unless all windows from other apps are minimized or at least don't fall with their bottom portions near the applet that pops up its dialogue.
My suspicion is that you have some form of "focus follows mouse" enabled. In which case this would be expected behavior.
It might be worthwhile opening a bug for this. I'm guessing it would require a workaround to be enabled for this WM configuration.
